Here is what could happen if she wears long pants, long top and a head covering.
The teacher wants her to run a mile and its over 90 with high humidity. The girl overheats, passes out and dies. The school will be sued.

I don't know if you are old enough, probably not, but when I was in gym class, we wore incredibly ugly blue one'sies with bloomer bottons that snaped up the front. The plus side was everyone looked hideous in the bloomers.

You might think so, but looking at photos in the yearbook of my secondary school (Irish term for 'high school'), I remember seeing a photo of a group of girls - all in school uniform - except for one Muslim girl in traditional Islamic attire, no big public backlash ensued.
Ready for flaming but I can see people not wanting their daughters to wear shorts and a tshirt. Having said that there must be some alternative that will allow this girl to participate with more restrictive clothing if not in gym class then some other activity (walking)
There is room for compromise here, which I don't see they are interested in pursuing, unless I didn't see it. If she doesn't want to wear shorts, then what about pants of some type? Gym pants. I don't see a problem with that.

Let all students wear sweats if they want. Problem solved. If the Muzzies want any more than that, they can pound sand.

Swimming is not the issue. This is gym class.
Leg suits ARE available for swimming (mainly for guys with hairy legs who dont want to shave their legs).
Public schools are famous for arbitrary rules. While I don't the theology behind the request here, I do support the rationale of the parent to question WHY a student MUST wear shorts if other safe/ functional attire can be brought to class.
Speaking out of the other side of my mouth, these people bug me. Wait til they tell me Christmas offends them.
