err,India & Japan are almost strategic allies as far China is considered.Their navies & coast guards have been holding exercises since the past 5yrs.Besides since India doesn't have nuke subs as of now(it's Akulas will probably arrive only by 2005)-it would have to send it's Type-209s or Kilo class boats-which won't be able to stay on station for long.

The US Navy is not in the habit of asking permission from the Japanese for a submerged transit. Something about reminding them "Who's yer daddy?"
