The timing on this is important. Everything I’ve read cites Flynn’s conversation with the Russian ambassador in December, 2016, after Trump was elected and was President elect Trump not candidate Trump as the media is describing him. If Flynn was directed, by anybody, to begin communications with the Russians on current issues it was the responsible thing to do so his administration could hit the ground running on Jan 20, 2017.
