I was thinking the same thing. Because if he should have revealed they were having a relationship and didn’t so should she.

So he is resigning after fooling around with her for twenty years and now suddenly his conscience bothers him and he is confessing his great wrong.
And she, I guess, is not bothered by it. She is not leaving! although she admits they should have told CNN they were doing this.
CNN by their policy should fire her.

Maybe. Except he was involved in the various investigations, she maybe not so much. So he's investigating all these workplace sex problems while he was involved in one himself - it's another question about his judgement.
And she was his subordinate. Sex dynamics in the workplace are a lot about the power dynamics. He was her boss, it adds complexity even if everyone understood the nature when these things go sideways perceptions of what happened change. Bosses could retaliate; subordinates could claim coercion etc.
He may be stepping down for other undisclosed reasons, but it was agreed upon that this is what he'd publicly admit to.
