The pic shows damage to the windows, but not a hole, so even if something was thrown at the windows, it did not penetrate the cabin and did not strike the engineer.

Did the engine leave the track at all? If so, anything could have caused that damage, and you there is no need to speculate about someone throwing something at the train.
