Reading the letter posted, they are not required to affirm that you have done any of the options listed. If they ask you, you could say you simply removed the offending article from the state of CT.

My guess is that nothing will happen unless they have some interest in you for another reason, and then will use the late application as evidence to be used in obtaining a search warrant.

You forget their are SO many State Departments. I can see it now... Hmmm, how's your CT income tax forms? Has your Hot Rod been inspected? is your boat/snowmobile/atv registration up to date? You are applying for a hunting or fishing license? Gee I see that something isn't in order...
