Seems to me it would make more sense to orient runways based on the prevailing winds, especially with larger aircraft. However, that may not be possible with busy, multiple runway airfields.

They do. Then they number them to indicate their orientation.

Seems to me it would make more sense to orient runways based on the prevailing winds, Runways are oriented for meteorological and topographic convenience; they are then named according to the resulting magnetic direction.
