Dan got mugged by a looney tune years ago, who kept shouting "What's the frequency, Kenneth?" b/c he thought they were beaming thoughts into his head.

This refers to when Rather was mugged several years ago. He said the mugger said to him "Kenneth, whats the frequency".
Then REM made the song as a joke called "What's the frequency Kenneth".

Some years ago Dan was approached on the street by some guy who kept asking him,"What's the frequency, Kenneth?" The guy beat the crap outta Rather and Dan had to go on the air with a big black eye (a literal one instead of the more common figurative one he wears).

REM made a song out "What's the Frequency, Kenneth?"

A Google search, I am told, of the question without quotation marks brings a wealth of info on the subject.
