A couple of possibilities:
The “Native American Church” consuming peyote proved you can be pagan and call yourself a church. So did the “North Texas Church of Freethought”. Using those examples, “church” for IRS purposes means “group of similar belief holders who come together”.
Given the way Episcopalians are endorsing Islam and liberal Quakers outright paganism, this literal group of witches could have been meeting in a Protestant church and been able to spin its way into a church designation on its own.
