Largely meaningless. Civil Service already has big protections.
The moves by Trump would need to be early in the Swamp Draining process. Leadership would need to be placed in meaningless positions. They will still receive big pay, but at the end of the administration, if any of them stayed that long, they would be 4-5 years out of date. Like having a big hole in a resume.
Even if Trump wins, Deep State will still control the SCOTUS, the Congress, and the bureaucracy.
Unless that changes, Deep State may not have much to worry about.
I'm all for your approach, they won't be missed. There are many meaningless agencies out there that have long severed such a purpose.

Yup, just marginalize them. Like putting ineffective teachers in those rubber rooms all day. They get paid but students don’t get harmed.
