Only thing I can think of is Israel knew they were building the tunnel, collected as much intelligence as they could on the tools and techniques being used and when the tunnel was complete they moved in.
I bet there are scores of tunnels under the US-Mexico border, police find one every now and again. They are apparently not so easy to detect from afar. You would think some kind of imaging systems from the air might be able to check soil density variations, but I am far from any kind of expert.
