Kennedy was a very vocal Hitler and Nazi supporter. Churchill sent a message to FDR that if he didn’t remove Kennedy Churchill would have him killed.

I haven't read much specifically about the politics history of WW2.
So, my question is...

Is there any evidence or suggestion that the threat was carried out?

Kennedy was also a coward, leaving London when the diplomatic corps was staying in town with the Royals and Churchill.

He wore out his welcome both with the Brits and State Department pretty fast.
