Best beware what you ask for. There may come a point where the congregations of those churches decide to shoulder the burden of taxes to exercise their First Amendment rights.
The Church should have abandoned civil marriage a long time ago. Have a priest marry a couple, have the Church record the marriage, and leave government out of it (like Willam Wallace in “Braveheart”).

Our God is bigger than the IRS and the Federal Government. Do NOT jump through their hoops when that is contrary to scripture just to retain a non-profit status.
In doing so, you may simply become a non-prophet organization, i.e., non-Biblical.
