They certainly can. I'm sure that procedures can be designed to insure to everyone's satisfaction that they are accurate and the code is stable and protected. But that's not easy and I seriously doubt that most places have sufficient protection in place.
Anyone with physical or online access to those machines can likely download software modifications to them. And without a paper trail and some kind of audit, there is no way to know if the vote recorded is accurate. Exit polls serve as a red flag, but I read the MSM is pulling back on exit polls.
