If he was wrongly convicted why did he get a pardon? Why didn’t they completely exonerate him?

I'm not sure where the word "pardon" originally came from in this case. "Exonerated" would probably be better.

From the article:

Gov. Rick Perry sent out a statement saying that he gave Cole the state’s first posthumous pardon, saying he was innocent of the rape conviction...

A pardon a Governor can do on his own initiative usually and quickly. It doesn't prevent further investigation clearing the man.
