The ferries are too massive to be threatened by pirates taking pot shots. AQ doesn't waste it's resources so easily and attack so openly. They are cheap shot artists, back stabbers, they love ied's, look at the pattern of their attacks.

Hide in plain sight, strike from within, concealment and evasion, take advantage and overwhelm ordinary systems, concentrate force then dissipate, textbook AQ.

They could use a small boat loaded with explosives to try and take out a ferry, and the Coast Guard boat could definately take out such a boat, or even a small plane I suspect.
