The alleged robbery occurred earlier in the morning at a Sunoco station in the 3300 block of Cleveland Avenue.
Slideshow: Surveillance Video Of Shooting
The tape showed a man identified as Desmond Thompson leaning over the counter and demanding money. His hand was hidden in his coat.
Police said that Thompson, 26, implied that he had a gun.
The clerk, Karen Smith, then gave Thompson some cash from the register. When Thompson backed off, Smith, 52, pulled out a real gun and fired.
Thompson was struck once in the shoulder. The tape showed money flying while Smith kept the gun's barrel pointed at Thompson, who was seen obeying commands from the clerk.
Smith called 911 and told the operator that she shot someone and he was still in the store.
Minutes later, cautious officers entered the store and asked Smith to put the gun down, before taking Thompson into custody.
Thompson was not seriously hurt. He was charged with one count of robbery.
There was no word on whether Smith would be charged for using the gun.
Warden: Man charged with killing girl was assaulted in jail
TOMS RIVER, N.J. (AP) -- The man charged with killing a 16-year-old Brick Township girl in July was assaulted by other inmates and will not return to the county jail's general population, said the jail warden. Warden Theodore Hutler Jr. said that Jack Fuller is now in the Ocean County Jail's medical unit. Hutler would not give any details of Fuller's medical condition. Fuller, 39, was charged in July with murdering Brittney Gregory, a straight-A student at Brick Memorial High School. Gregory had been missing for more than two weeks before her naked body was found in a shallow grave about two miles from where she lived. Fuller, an ex-convict who was a friend of Gregory's father, was put in the medical unit after he was assaulted by inmates about two weeks ago, Hutler said. The warden said an investigation of the alleged assault could lead to either internal discipline or criminal charges against other inmates. Hutler would not talk about details of the investigation.
The body of 16-year-old Brittney Gregory has been positively identified, but prosecutors aren't saying how she died.
Gregory, a straight-A student at Brick Memorial High School, disappeared July 11. Her naked body was found buried in a shallow grave beneath a power line transmission tower in Lakewood, about two miles from her house.
An autopsy by Dr. Hydow Park concluded that Gregory was killed before she was buried, but it did not establish a time of death, Ocean County Prosecutor Thomas F. Kelaher said Wednesday.
It wasn't immediately known if she had been sexually assaulted; the result of tests to determine that will not be known for several weeks, Kelaher said.
The body was identified using fingerprints and dental records reviewed by forensic odontologist Dr. Haskell Askin.
No cause of death was given, but Kelaher said in a prepared statement that the body showed no signs of mutilation. Executive Assistant Prosecutor Robert Gasser, Kelaher's spokesman, did not return calls seeking information on the autopsy Wednesday.
Jack Fuller, 38, of Howell Township, has been charged with murder in Gregory's death. Fuller, an ex-convict who was a friend of Gregory's father, Joe Dunn, is being held on $1 million bail.
Fuller, who has a history of drug and theft-related arrests and was released from prison in April 2003, has not cooperated with authorities. He is being held on $1 million bail.
Prosecutors have not said what evidence led them to accuse him.
Gregory's body was found Tuesday by officers using search dogs in a wooded area off Ridge Avenue in Lakewood. At the time, authorities said it was probably Gregory's.
She was last heard from on July 11 when she called her mother from her father's house and said she wanted a ride to her boyfriend's home.

Sorry about getting the extra story in there.
Saw it last night on the jimmy kimmel show. They played it and the audience applauded like crazy.
Then they played it again with benny hill type music in the background to make it more fun to watch.
The Clerk SHOULD be investigated - and it should be determined how she was allowed to stay on her job with such poor marksmanship!
Shoulder wounding is just not acceptable!
Its the risk you take to be a robber by occupation. Would getting a job really be so much worse than being shot while trying to steal a few hundred dollars?
I bet her husband treats her real nice.
MOMA!
Good Shot Miss! The freeper Nation applauds your sense of Justice. Next time please consider something in a 9mm design with a hollow bullet accessory...
Why the hell do we say it was an "alleged" robbery? Why can't we say and do what makes sense instead of PC b******t? We play right into the hands of the ACLU when we talk their language. This was a robber who got some of what was coming to him. The clerk will probably be charged with something and the store owner will probably be sued because the perp had his civil rights abridged. The answer is to shoot for the heart then double tap the head. Then there are 'way fewer questions.
Funny how the clerk shot an "alleged" robber rather than the robber was "allegedly" shot by the clerk.
Either way I hope it "alledgedly" hurt like hell.
Geez, we both had the same thought at about the same time.
I get sick of this "alleged" stuff, and the fact that this scumbag PC liberal newsroom called the robber "alleged" but didn't bother applying the same consideration to the clerk who shot the robber is the height of hypocrisy.
At that close a range, I'm surprised that the clerk didn't "allegedly" shoot the robber right between the eyes.
He probably saw the gun come up and tried to get out of dodge but had himself in a bad position. I had a similar situation with no shots fired. You would not believe how fast a criminal moves when he sees a gun come up.
Had she killed the thief it is more likely she would be charged with manslaughter. I'm not happy about it. It's just a fact. In a scary situation like that I'm sure her hands were shaking like Katherine Hepburn. She did great.
Well, that'll teach him.
Not a problem, it shows even convicts still have standards.
Maybe, if he takes a job as a convenience store clerk and gets shot trying to hand over a few hundred dollars? Many of these animals will shoot their victims to eliminate a witness. I'm sure this was going through that poor woman's mind. She will probably have nightmares for a long time. She likely even feels sorry for the robber.
I agree. I was speaking tongue-in cheek.
By the way, Ms Hepburn's hands no longer shake.
"Police said that Thompson, 26, implied that he had a gun."
Never bring a finger to a gunfight.
