To the best of my knowledge, the worst thing about Fort Warren was the boredom. It was a prison mainly for officers and high ranking public officials, who were as well-treated as any POWs of the war. The prison commandant's son went to war with a letter from some of the prisoners asking that he be well-treated in the event of capture.
Last time I visited George's Island, there was a display of photographs of confederate POWs. They looked healthy enough.

In re: Confederate P.O.W’s @ Fort Warren; Wikipedia has it listed as a place that had a reputation of humane treatment. Go figure.
