Question: I read that the Enigma distributed computing project created a security problem by making a windows account with a known password. Are there any similar concerns with the folding project?

No.

Folding@Home is run by Stanford University and they made sure their program is as safe as can be. All large technology companies participate in the project (Intel, Apple, IBM, HP, Google, etc.). Rest assured these tech companies would not participate if there was a security risk.
