Israel has no use for hunter killer subs as their enemies have no subs of importance. To my knowledge Israel does does not have hunter killer subs. If her enemies develop nuclear capable subs she will then need hunter killer subs.
Israel can take out surface ships from the air with certainty. The subs of Israel are the last line of retaliatory death to an enemy if her air force and missiles were taken out (very unlikely) in a first strike nuclear war.
You are damn right there are nukes on those subs. A wise decision by Israel. If Israel is destroyed by nuclear first strike, death will leap from below the Mediterranean Sea to destroy the aggressor.

Iran is a basically insane state. No telling what they might do. I think Pakistan is also a threat, a much more dangerous one too.
If Iran gets frisky Israel could use them to bloccade Iran’s few ports with them. As well as threaten Iran’s cities.
