If an EMP attack was successfully made, our ability to retaliate would depend on the extent to which our command and control infrastructure was impaired.

The military has been hardening their communications systems for decades. The EMP issue has been recognized ever since the military has been contemplating a nuclear battlefield. While I'm sure the measures are probably not bullet-proof, enough of the communication system would likely survive to completely destroy whoever we assumed launched the attack.
