I admit to flunking high school chemistry, but my understanding is that oxygen is an element, not a molecule.

The oxygen you breathe is a molecule, O2, made up of two oxygen atoms.

I have no clue if its a molecule or what, I just meant that water is H2O. So water has to have a certain amount of oxygen, yet the article is supposedly about the ocean running out of oxygen. Hence my question - is water no longer made up of H2O?

Two oxygen atoms make up an oxygen molecule. Monoatomic oxygen is very reactive and very corrosive.

Oh, by the way, I majored in chemistry in college.
