Now I'm really confused. The assumption I have to make here is that the U.S. Ambassador to the United Nations, Susan Rice, is not a part of the State Department.

A quick wiki search reveals that her position was elevated to a cabinet-level position under the Obama administration (which it was not under GWB, but was under Clinton). So, she would have received her marching orders from the White House.
