They are from the story... telling about how we completely missed who the enemy was, and so missed our chance to stop them.
Lets imagine, said the Time Traveler, that on December eighth, Nineteen forty-one, President Franklin Delano Roosevelt spoke before a joint session of Congress and asked them to declare war on aviation.

About the three words...
- "New York City" -- I don't think these words would haunt the author for months, even more so than the foreknowledge of his grandsons' executions
- "phobos, kerdos, doxa" -- again, wouldn't keep him up at night. Also, the author wrote that "three words I will not share here in this piece," and those three words obviously were shared
- "The 3 words are RIGHT IN THE STORY!!!!!" also "The names of three of his grandchildren" also "War on Terror" -- again: "three words I will not share here in this piece"
FReeper antiamericans mentions the part about Franklin Roosevelt. I wonder if the three words are supposed to be "Remember Pearl Harbor" -- by which the time traveller, using a phrase already familiar to those of the 20th century, is saying "DON'T get caught unaware again."

I don't disagree.. However, the three words I mentioned are from the story.
"The vast majority of Muslims in the world are peaceloving people who wish us no harm. I mean . . . I mean . . . the very word Islam means Peace."
Islam means Peace
Religion of Peace
War on Terror
In my opinion (listed from greatest to least) all three would get the feathers ruffled response from a Replayer, that the author was talking about, and are within the writing.
I think the winner is of the three words contest is:
