Joh 1:3 All things were made through Him, and without Him nothing was made that was made.

Including evil and darkness.

And everything else.

John 1:1-5 - In the beginning was the Word: and the Word was with God: and the Word was God. The same was in the beginning with God. All things were made by him: and without him was made nothing that was made. In him was life: and the life was the light of men. And the light shineth in darkness: and the darkness did not comprehend it.

It says nothing about God creating Evil which you kind of tagged as being part of scripture - you should have spaced it out as your comment. You are not comprehending that evil is the privation of Good. Its like trying to create non-existence which doesn't make sense.

Also, free will, which was a free gift from God because he is not a dictator, requires one to be able to make choices to obey and follow God or not to. It is a decision and because God operates outside of time and space (God is in the present and not the past nor the future), which he created, our free will doesn't impose limits on God's omnipotence and will.
