I've heard Howie Carr talk about it several times recently.At least partially because I wasn't listening carefully while he was doing so I don't fully understand the details but I think I've heard him say that Mueller's "irregularities" weren't *directly* related to the Bulger Brothers.
Given what happened with the Bulgers...and other matters...it's clear that the Boston FBI office has been dirty for quite a while,including when Mueller was in charge.
