Why did it disappear from radar at 35’ feet? Can terrorist pilots (assuming they got into cockpit) disable transponders and make them disappear from radar? When terrorists stormed cockpit there was no mayday?

I think it is more likely it exploded and/or crashed than what you described. Maybe debris is so small they just haven’t spotted it? All of this is odd. Anything including your scenario is certainly possible.

Any chance the pilots were radical Muslims? Or a fake pilot allowed to ride in the jump seat as a favor?

Yes, no if it remains intact. There are gaps in ICAO radar coverage in that part of the world.

Transponders can be shut off by pilots (happened with 9/11 planes)and enroute radar can only go 200 miles so when a plane is over water, it will not be tracked by ground based enroute RADAR, the track that is on sites like flightaware is a projection of it’s last postion and it’s flight plan.

Only AWACS could track planes over water or a RADAR on a ship could but I doubt either were in service at the time.

If this flight was outside the 200 mile limit or went below the RADAR then it could very well be diverted somewhere else.
