At the end, it turns out that Gilligan had been innocently shifting the temperature sensor closer and closer to a sewage outlet which had been spewing warm sewage into the ocean, thus screwing with the Professor's readings! Nah. That excess heat was clearly coming straight from Maryanne. Clearly.

Oceana: Historically, sardine fishing with large purse-seine vessels peaked off California in the late 1930s, and then declined rapidly in the 1940s driven by oceanographic changes and excessive fishing pressure. The Pacific sardine fishery was closed from 1967 to 1986 and then in the 1990s, sardine landings started to increase again as the population recovered. By 2012, scientists warned the sardine population was again collapsing as ocean conditions changed and fishery exploitation levels were peaking. By 2015, a moratorium on U.S. commercial sardine fishing was once again implemented.

At least the article mentions this: “Worse yet, we’re still not entirely sure why this is even occurring.”
There's some evidence that underwater volcanic activity has been increasing, and that's what is causing the temp increase.
Now, why would volcanic activity be increasing? That's an open question...
