Allowing Muslim or Christian prayer is not religiously neutral, either.
Axiom: It is impossible for any school to be religiously neutral in either curriculum or policies. A state of religiously neutrality is impossible in the mind of any sentient human.
Therefore: Government should get out of the business of schooling. Regardless of the government school policies it **will** establish the religious worldview of some citizens while actively and passively undermining the beliefs of others.
Ideally, there should be complete separation of school and state. Vouchers, charters, and tax credits can ease the transition and help put an end to the constant fighting between community factions.
The public school system is too corrupt to be reformed. Dismantle it, and follow up with some war crimes trails.

Government schooling is a socialist entitlement. Being forced to attend teaches children to be comfortable with both socialism and government force. Neutral? Hardly! But...Progressive refuse to hear and understand that basic fact.
Yes,....Homeschooling and private schooling are options with significant financial penalty. Personally, I call it ransom. Jizynah is a another good term.

No, I do not agree with John Adams; we are not a virtuous people, we have never had, nor will we ever have a virtuous government. I want a government so weak and limited that it will not matter if the most evil or most virtuous men run it.
