Few federal judges have ever been removed from office, it was never “fairly common” but extremely rare. Impeachment and removal is constitutionally very, very hard.

The Trump Administration should just say SCOTUS has ruled and we do not recognize the lower courts ruling on this. What he should does stop all immigration until they stop meddling, but he won't. He put up with those meddling midgets and let them make the rules for the President, bad move.

Only the SCOTUS is a Constitutional entity inferior to no one. That is not true, it is just accepted by Congress since Marbury. Congress can pass legislation that is not subject to review and thy have done it many times.
Personally I think that congress likes the current method because it allows them to change the law then say the court has spoken and take no blame for it.

Congress has Direct control over the courts and Paul Ryan and Mitch McConnell could stop this tomorrow, But they won't. --
Just as expedient in this case, Congress has direct control over immigration. It could weigh in in either direction on this case.
Congress won't, it does all it can to avoid accountability.
